All the Samsung ATIV phones use Windows Phone as their primary operating system, while the Note 2 uses Android. It's possible that you're using two different applications to sync notes and when you delete notes from one, it doesn't automatically delete the ones from the second one. Also, on the Windows phone make sure the Battery Saver is turned off and in Android the SYNC is enabled. This ensures Sync will take place.
