How to define genetic distances between alleles?

I'm a PhD student, I'm in field "Populations Genetics". I try to use the Spagedi software. However, I do not know how to build the file defining the matrix of genetic distances between alleles. Please, how to do it? I have a population of 240 individuals in 12 populations with 5 polymorphic loci.

I recommend checking the manual of the application because you will find additional information and instructions on how to work with the application. I have downloaded the PDF file and it's very comprehensive when it comes to the way the software works.
