We are required to show Rebate of Rs. 2,000 u/s 87A in Q4 salary TDS return of the Company. In which column should we show it?

You will need to insert the Rebate of RS in the column with the same name. This new section has been inserted with effect from the 1st day of April, 2014. This means that it is applicable for Assessment Year 2014-15 and thereafter. If you don't have such a column, I recommend you try updating the program using the update option from the Help menu.
