You can't backup the applications in a system OS unless you perform a full backup of the entire partition or manually export the settings for each one. If you want to backup the entire partition, Acronis True Image is a good solution, however, it's best to install a fresh OS and keep a backup of the old one. As for the applications installed, it's also recommended to install them from scratch and then import the exported settings/data from the old operating system.
