Magnification of image

If I scan a set at 40x, then go back into the image and zoom in what the machine says is 2x magnification, What would I publish it as? Would it be enough?

Yes, that should be enough. The 2x magnification zoom allows you to get an overview of the sample you've scanned. I have used a digital microscope myself and scanned a sample at 100x and then it was OK to see a simple overview at 5-10 %. However, the details you have to analyze won't be noticeable instead you will have to go deeper at 40x zoom.
