I can't seem to use puttycm with serial lines.

This is because the 'serial' option is not available from the 'protocols' dropdown. Is there an alternative way to manage serial lines? Or a way to turn off all cm intelligence and rely upon the 'command-line (Putty parameters)' to control the tool. This is because the Effective command is '-load "Default Settings" -ssh -P 22 name. Even when a saved session is used the effective command line includes the protocol settings.

You should use default putty application to connect using serial ports. The standard version offers you simple settings to establish connection through one of the serial ports. You can download it from the official website. Download and start the application, then click on the left tree menu to access serial options.
