There was an error running Clustal. Apparently, not all of the output sequences were created.

I have a problem with the application ClustalW within BioEdit. When I try to start a multiple alignment in the menu "Accessory Application" it does not run and show me this message: "There was an error running Clustal. Apparently, not all of the output sequences were created.". How can I fix it?

Try consulting with official website of the developer or contacting him via stated e-mail.

You have to install the software in the local disk. That's why it is not running.
