The base calling gives a shorter read than the raw data

We are using the Sequencing Analysis v5.2 software to analyse the data from the Applied Biosciences 48 Capillaries sequencer and when we do the base calling in the software all the samples show reads just until 315 bp. In the raw data we can see that the data is there, but for the base calling we can retrieve just until 315 bp even the stop number is set to 13000.

I have tried to search for a similar case, but couldn't find anything available. However, you will have to get in touch with the developers in order to find how to properly overcome your issue.
