That message is displayed on my computer as well after I installed The Ultimate Troubleshooter. It's OK when it displays a File not found message because you can see what files are missing, but stored in the registry. Since they present no harm to your computer, I wouldn't advise removing them because in some cases it might appear functionality errors.
