Is there a place where I can keep a program from being scanned? It removes files that I want to keep.

You can stop any program from being scanned by removing it from the program's list. To do this, open the program's interface, click on the Settings button from the upper right corner, go to Privacy and uncheck any item that you want to skip the scanning process.
