Clear All History is clearing Quick Launch Tray? Why?

Most likely, Quick Launch Tray is using one of the common files ClearAllHistory is searching for and while QLT is using those files to store settings and options. Click on Tools > Windows Applications and disable all the entries then perform a new check.
