If you say that your photos were shot in high quality mode, then the problem could reside in the fact that you have reached the allowed space of your hard drive. On the other hand, make sure that you have enough space to transfer all the photos. From what you are saying it seems that you either have additional content on your flash drive which occupies space or the photos are big enough to occupy all the remaining space.
