The maps don't appear transparent because the software doesn't support this feature. I've installed it and added my location, then checked all the available options within the software. When you click the Satellite and Radar option within the software, a browser window will open showing the maps for your location, but there is no such thing as transparency.
Send the developers an email to find more about the transparency setting you speak of.
