No, you can't change the keys in Ensemble Composer Pro. I have checked the official website of the developer, and there was nothing related to the editing of keys while the song is playing. I don't think this feature is supported, but you can send an email to the developer and ask him about this or you can request a feature if you bought the PRO version.
