If you can't read Malayalam in WhatsApp, then it means the user didn't actually send characters and words in that language. According to various screenshots on the web, you can send Malayalam characters, but in order to do that a keyboard is also necessary. You can install one through the Google Play. Go to Settings > Language and Input > (scroll down) Choose the installed keyboard.
