How do I save cleaned photos?

I can clean the photos but when I try to save them, they save the same as my original photo.

You are using the direct Save button. Instead of doing this, make sure to use File > Save as. First locate the photos that have been modified then use File > Save as. This way you will always be sure that the files you are about to save are exactly the ones you have modified and not the original ones. Additionally, create a copy of the original files and modify those instead. It's a simple process rather than manually saving each of the file.
