I ran the "Search for duplicates program" from "Fix It Professional" and it says I have over 7,000 duplicates. Is this normal? Should I delete everything in the box that popped up? I'm worry that the list provided with the duplicates items contains the original files as well.

It's possible that the data provided by the program is inaccurate. With the identification algorithm that the application uses, it's possible that not all the items are duplicates. Before you can clear any item from the provided list, it's better to personally check it.
