Difference between Flowmaster V7 and V8.

I need to simulate pulsating pressures in a single pipe and in a small system of pipes. I need to include dynamic properties. The fluid is water and it is assumed to be incompressible. Compliance comes from a pocket of air. My impression is that this can be done in Flowmaster, but Flomaster V8 from Bentley seems to be directed towards steady state simulations. Is Flowmaster V7 a completely different tool?

Yes, it seems the two versions of the software are completely different. The latest one appears on the Bentley website, while the older one is discussed on different websites. You can check about FlowMaster V7 on the following website, which appears to be the developer of it, and for the version 8, use the Bentley's website.
