THERM 6.3 boundary condition error.

I've been trying to run a therm file which at first displays a single red circle that changes locations every time I try to fix the point where the red circle is (I've encountered this before, but with just a few fixing and running the file eventually runs successfully). However, after a few fixing and running of the therm file, a window appeared which said

"The geometry contains voids or overlapping regions. The edges surrounding these regions will be highlighted in red. You must fix this problem before simulating. Regenerating Boundary Conditions may correct this in some cases. There are materials that lie outside of the Boundary Conditions."

After this message, red circles have appeared all over the perimeter of the model. I have tried fixing the model but there is no luck. This is the first time that I have encountered this. Does anyone know how to solve this problem? Is this just a software glitch? If so, what should I do? Please, I need your help asap as I need to submit the thermal analysis report tomorrow.

There is an entire page set up where you can browse through available help. Access the page and then click on Chapter 6 which is related to the boundary conditions and the way it needs to be done. This is not some software glitch. It's in fact caused by the boundary conditions not being set up properly.
